I have dust mite and pollen allergy.

There are vacuum cleaners with hepa filters. Do they make any difference compared to a non hepa filtered vacuum?

I can't address the effectiveness of HEPA filters but there's another answer: Don't have the vacuum in the house in the first place.

The elegant solution to this is a central vacuum system. Done at the time of construction ours was under $1,500 and I'm sure there was a decent amount of builder markup in that. I don't know what the retrofit cost is. (Much of the additional retrofit cost would be drywall work, if you can do your own that would cut the price.)

The cheap solution that my mother devised long ago was to get a canister type vacuum and a *long* hose. The vacuum was set outside the back door. (This meant she could only vacuum in dry weather but that wasn't an issue where they lived.) This means you can't use a powered vacuum head but you only need a powered brush on carpet.

Both of these solutions do a very good job of getting the dust out of the house and as a bonus they're easier on the ears--especially the central vacuum system we have. In suction only mode (anything but carpet) you can converse in a normal voice while using it.
